What's the best market for an alternate history fantasy story, set in 16th century Mexico. Protagonist is female, Aztec, if that makes any difference. Very long story, 9,000 words. I've already tried Writers of the Future and Abyss and Apex. Of the big guys (F&SF, RoF) which one might like it? Any semi-pros aside from Paradox who might publish this kind of story?

Asimov's has printed European based alt-histories for that time frame and earlier. I see no reason why they wouldn't be open to your setting. They seem to prefer character driven stories.
I don't know specifically about any of the others (not a subscriber), but based on guidelines, F&SF, Strange Horizons, Beneath Ceaseless Skies, Realms of Fantasy, and others, appear to be open to alt-histories. (SH likes shorter stories due to their business model.) I have an alt-history in slush at RoF right now. As long as a market does not say 'no alt-histories', I would likely send it to them.

I send my Aztec alternate histories to any place that takes science fiction and I've yet to hear any complaints or been told that they don't publish alternate history. The only big mag I've never sent them to is RoF, because I heard that they want a solid fantasy element involved with the alternate history, and mine are strictly science fictional. Places I've sold mine are Paradox, GUD, Atomjack, and Dragons, Knights and Angels (which is now MindFlights). You'll probably have a harder time selling it to Interzone because they currently have two reoccurring writers who write Aztec-related alternate history, but don't let that stop you from trying/emoticons/smile.gif.
